I had the same problem on my Redmi 4X (Santoni) and it only happened when I flashed SuperSU. While this solution did allow MTP to activate, the notification for it didn't appear and I had to switch it in Development menu, and sometimes it didn't work when USB Debugging was on.

BACK UP before doing anything after this point! But you already did that, didn't you? ;-)

The actual working solution is either:
1) not to use SuperSU and flash another root (I used MagiskSU which works flawlessly for me)
or
2) downgrade SuperSU, but I am not sure which version should have been working one. It appears I can't find the forum where it was posted and I am pretty sure it was version that doesn't support systemless instalation, which might present a problem.

So either phh's superuser or MagiskSU (it's easier, just remove SuperSU and install Magisk zip in TWRP, I removed SuperSU by first flashing unSU zip and then flashing backup boot.img in /data, but it doesn't necessarily be there)
